In the match played in Pointe Noire, Nigeria fell behind after just eight minutes through a penalty kick goal, but the Eaglets weathered the storm to go into the dressing room for half-time a goal down.
However, they again let down their in the 58th minute to eventually lose 2-0 to their Congolese counterparts.
Coach Odigie was given the marching order by Central African Republic referee Bekai Bertrand for challenging some of his calls.
It means he will not be on the bench when the two teams clash on September 11 in the return leg in Nigeria.
Eaglets skipper Monday Egharevba was also booked in the game.
Overall, the Nigerian lads posted a good outing but were frustrated by the questionable refereeing.
In another Under-17 qualifying match, Sudan lost 2-1 at home to Tunisia.
